I guess new position must be expressed in stream time units:

// iNewPosition is in seconds
int64_t timeStamp = iNewPosition * pFormatCtx->streams[iStreamIndex]-
>time_base.den;
av_seek_frame(pFormatCtx, iStreamIndex, timeStamp, AVSEEK_FLAG_ANY);
