boot.rb starts this way:

require 'rubygems'
gemfile = File.expand_path('../../../../Gemfile', __FILE__)

if File.exist?(gemfile)
ENV['BUNDLE_GEMFILE'] = gemfile
require 'bundler'
Bundler.setup
end

That's done on purpose, so that it is trivial to out-opt. Removing the
Gemfile should be enough, if there's no Gemfile, no bundler code
should be called (and if it does, it is a bug).
