Re: How to preserve cake php controller changes?

Baking by its very nature creates new templated versions of controllers/models/views, so your alterations will be lost. A couple of possible workarounds:
  1. Copy any specific changes into a temporary file and then merge back after baking
  2. Move specific chunks of code into a component/behaviour/helper so they persist after baking
  3. Alter the templates that are used in the baking process so the standard code meets your needs (http://book.cakephp.org/2.0/en/console-and-shells/code-generation-with-bake.html#modify-default-html-produced-by-baked-templates). Of course, any new controllers/models/views will now match your new templates.
