Build a custom Widget (probably extending Widget directly) that contains your element logic behind named methods. Maybe a D3RenderWidget?

GWT's clear() method on widgets only removes child widgets. So it works on the widget abstraction layer and not on the lower element layer. If you attach additional elements to a widget the clear() method does not know that.
